He can but it was only seen in Godzilla and Mothra: Battle for the Earth and GMK. Other than that, not much. However, in the Showa era, Godzilla did use his atomic breath on water. The effects were mostly steaming the surface.
The Heisei era, the Atomic Breath would cause water explosions when aimed on the surface. The Millenium series often varies depending on film to film. So my suggestion is to watch some of them to get the better idea of it. Rather than me saying really.

He used it underwater in Godzilla Final Wars as well - blasting both Hedorah and Ebirah out of the water. Screen size is small but it's there:
In the video game Godzilla: Save the Earth, he again uses it underwater in the minigame "Undersea Battle", where he uses it to destroy the various Vortaak subs, torpedoes and mines before using it on both Ebirah and finally the Vortaak Hammersub.
